Windows Media Player users:
Enter into Windows Media Player, under the Synch function highlight “more options”, go to the devices tab and highlight the USB disk device option and select properties. Under the synch setting in properties unclick the “Create folder Hierarchy on device”, select Apply and then okay.
You should be able to synch all of the music to your player normally and set up folders according to how you want them separated out.
